The Bundaberg-based RACQ LifeFlight Rescue helicopter was called to the search at 10.45am.
"There was no sighting of the teen by the helicopter crew who returned to base around 1.30pm," RACQ LifeFlight Rescue said.
Police, State Emergency Service volunteers and members of the public searched through the afternoon.
Police divers recovered his body just after 6pm and alerted the public later in the evening.
"Police are currently assisting the boy's family who have requested privacy during this difficult time," police said.
Officers were preparing a report for the coroner into the death, which wasn't considered suspicious.
