CCTV footage showed a man running into a petrol station on Cavendish Road in Holland Park about 7.30pm on December 29.
He was dressed in a clown mask, black pants and a jumper, blue shoes and was carrying a black backpack.
He was seen approaching the register with what appeared to be a gun pointed at the worker behind the counter.
The clown then appeared to demand cash before running from the store on foot with the entire cash drawer.
"The employee was not harmed during the incident," police said.
Police tracked the 39-year-old down after an investigation sourced information from the public.
He is due to appear at Brisbane Magistrates Court today.
